POR 15 plus Bondo?

So I have scraped away the rust, and, surprize! Some holes.

I have received the POR and am prepping it as per their instructions.

My question would be: Do I coat the metal now, and then work on filling the metal?

Or, the opposite, fill the holes, and then POR.

Also, What makes for a better filler, Bondo or JB Weld?

Bondo is porous and will absorb water, so if you can't be absolutely sure that the topcoat paint will adhere it won't be a good long-term fix. It's also not designed to fill holes but rather to smooth surface imperfections. I'd consider cutting the rusty part out under the lip and using some high quality autobody adhesive to put a metal patch on the back.
